I just (re-)tested and it actually works, so there is no actual conflict.
Probably just a moral conflict.

All right. Here is a first patch, adding a -keep-pts option (and its
documentation). The next patch will depend on it for the keep_pts boolean
variable.

Suggested log message:

Add a -keep-pts option to keep the PTS in the encoding chain.
