Apple hates everybody.  That's why they go out of their way to make sure
compatibility with their proprietary software is as difficult (and
undocumented) as possible.

If you want to create iTunes-compatible files on Unix systems, you'll
want to grab a copy of ffmpeg from around Oct 2006, and apply the
appropriate patches:

I had just started figuring out why they don't quite work properly with
Mencoder (even though it does seem to write the atom to the mp4 file),
when the company that wanted it decided to just give up.  Best of luck
