Seems likely using a normal soundcard (and dropping your audiorate workaround), rather than your built-in chipset, would probably prevent this from happening.

You might want to specify a FPS that is just slightly slower than standard. (PAL = 25 NTSC =~ 29.97)

To fix what you've already captured, re-encode it with a slightly slower FPS value.  Additionally, you _might_ also have to specify "-mc 0" when re-encoding it.
