You are right in our application sequence mplayer always executes resume(), since our application sends stop command.

That depends on which commands you send.
Normally, MPlayer first unpauses and then executes the command, the it
obviously will resume first.
However if you first switch the file and then unpause it should work.
Commands to do that:
pausing_keep_force pt_step 1
get_property pause
