You can avoid this problem by first demultiplexing it with ProjectX.
When demuxing, ProjectX corrects the audio stream to keep it in sync
with the video stream. ProjectX corrects the stream only when
demultiplexing, not when converting or simply cutting the file.
Then multiplex and encode as usual.
