Oh ok, maybe that's a bug in avidemux2 then.  I never use smartcopy (because 
of the inevitable quality reduction) I just always cut on keyframe boundaries 
(of which there are many more after the encode, which is why I don't just use 
mencoder to start off with.)

Oh, you're using mencoder to *output* vdr files???  I use mencoder to output 
lavc-mpeg4 AVIs, then use avidemux2 to trim off the start of that AVI.
