IMHO, this is okay. Simply ignoring them isnt't really helpful.
The sense of such errors also is to show up possibly typos, etc.

Instead we simply could ignore those "autoconf standard" options
which aren't interesting for us (ie. several dir specs).
If it would be accepted, I'll do the fixes.

Yeah, there was an issue (quite a time ago), where only the switch
against the default value was accepted, not the other one. This 
is really confusing, especially if the default someday changes.
