I failed to link mplayer against x264 under cygwin, too. Looks like some
defines get twisted in another way when compiling is done under cygwin.
I failed to link mplayer against a cygwin compilation of x264 and to 
link it against th MinGW compilation. ./configure finds the lib and 
header and fails with the same error that you have stated. So if you 
want to encode some clips to h264, you will need to install MinGW and MSys.
