The mencoder documentation ( http://www.mplayerhq.hu/DOCS/HTML/en/menc-feat-quicktime-7.html ) suggests to remux in mp4 using mp4creator; but it's look like this software does not exist any more.

I'm not too much into what you are doing, but at least there is  something like mp4creator still online at sourceforge:

Another possibility to mux xyz264 videos is to use the mkv-container:

Maybe this is of use featuring MP4Box:
