I'm not sure what's going on but you can dump the audio to WAV, use
Aften to encode it to AC3 and then use mplex to mux the video and
audio together into MPEG2 container. See if that will work for you. If
it does, then there's something wrong with libavcodecs AC3 or maybe
even mencoder is doing something wrong
