I noticed that your MEncoder command lines didn't include '-mc 0', which is
usually necessary for '-noskip' to never skip any frames at all (except,
occasionally, one frame at the very beginning for some unknown reason).

It's possible that adding that would have fixed your problem, but I agree that
in most cases FFmpeg is the better solution for the future.
