You wrote about gmplayer, but what about mplayer? Also check your ~/.mplayer/subfont.tff. Set it as symlink to DejaVuSans.ttf, or any other appropriate Unicode font.
The only way so far to see subtitles correctly is to converting them from utf-8 into iso-8859-15. ... Im using mplayer svn release 24992
24907 here, but UTF-8 subtitles have been working for some years. Check your font.

My fonts are fine, theres only problems with mplayer -- Zé Linux user #378762
