After a mail to the people behind Matroska, I got directed to http://www.bunkus.org/videotools/mkvtoolnix/faq.html#header_removal_compression which states that MPlayer is one (among several) player that does not conform 100% to the MKV specs. I'm curious as to whether or not this is something you plan to address, and if so, if you have a rough idea of how long it will take?

Unless you are explicitly using -demuxer mkv it has been supported since ages
Well, actually not quite one year, your so-called "most recent version" however
is even older than that, about 15 months old.
It might still work with -demuxer lavf but using such old versions is a rather
bad idea, particularly since I doubt that anyone ports security fixes to SVN
releases, in which case the version you use is probably full of known such issues.
