This is a player job, I have never seen any movie format specs where 
transparency would be possible. If it needed, you may use color key and 
mark transparent areas with that color, then you make your player leave 
these fields as transparent. Or, if you need full frame translucency, it 
is also a player (you wrote a player flash-program, didn't you?) task, 
and more simple one.
I am sure, that solution of this is out of mencoder area.
