It's unlikely a human would find a 1/24th of a second disruption of
motion particularly irritating, so the skipped frames are likely a
symptom, and not the root of the problem.
Try playing the newly encoded video with -nosound, and perhaps it will
appear more smooth. You may have crazy PTS values causing problems...
I would start by simplifying the command-line, removing any config
files, etc. etc.
