Funny.  A few hours after you sent this e-mail, Evgeniy Stepanov sent a
"matroska chapter seeking" patch to -dev.  

It's a hack which doesn't look like it will be comitted, but you can
certainly try it out, and perhaps a proper version will eventually be
committed.
