As far as I recall, mkvmerge lets you specify a delay for subs directly. :)
I'd go with matroska in any way. Also, I suggest using mmg, the frontend that 
comes with mkvtoolsnix (that's what the package is calles, at least for me). 
It makes things as easy as possible.
