Not with MEncoder. It's not a video editor, for manipulating the
contents of streams; it's a video encoder, for altering streams as a
whole. I'd like a good video editor for Linux myself, but I don't know
of even any nascent projects. (Unless avidemux/avidemux2 qualifies...
but I don't know of any documentation for that, at least not available
with the CVS version.)
