Does this mean that the video filters decide the presentation timestamp
of the video frames rather than deciding the timestamp of the video
source, or that the presentation timestamp of the video frames is
decided by the video filters instead of being decided by the video
source?

At a glance, the latter would seem to make more sense, but I could get
either interpretation from the existing sentence. If the latter is
correct, I might recommend "where the video filters, rather than the
video source, decide the presentation timestamp" et cetera; if the
former is correct, saying "instead of that of the video source" would
probably be more clear.
