What I had in mind was that as you watch a file with mplayer, you could
hit a key to make a bookmark - eg at the start and end of
commercials.  These are written to a file.

When playing back, you could either automatically skip the editted out
parts, or instead just provide a key to hop to the next bookmark.

Generally my plan for this is the same as you - to mark the commercials
and then be able to easily skip then in playback, and leave them out when
transcoding for mencoder.
