Try
make distclean
I have seen this as well, but never properly debugged it.
My latest suspicion is that sometimes the .d files get corrupted and
MinGW make has serious issues with that.
Nowadays I just cross-compile the Windows binaries on Linux, much less
painful than getting MinGW on Windows to work acceptably...
