I can reproduce, naïvely:

git clone --depth 1 git://git.videolan.org/ffmpeg.git
svn co svn://svn.mplayerhq.hu/mplayer/trunk mplayer
cd mplayer
ln -s ../ffmpeg .
./configure
make

The result is:

config.mak:3: ../config.mak: No such file or directory

The problem is there:

if ffmpeg is a symlink towards something not in the mplayer directory, then
.. does not lead to what you expect.
