No "the Program" does not (unless there are still some files which
specify "under GPL v2" without "or later"). The second line identifies
the version of the license included in this particular file. It doesn't
negate what other parts of the file say about licensing.

That's an inconsistent way to interpret the text. If you interpret the
license version included in the file to qualify as "the Program
specifies the version number of this License" then the "If the Program
does not specify a version" part would never apply, which is obviously
not what is meant.
