Probably you closed and opened your shell again, which refreshes the 
paths commands lead to. Your apt-get mencoder is in /usr/bin I presume, 
your compiled mencoder in /usr/local/bin, which has a higher priority. 
If you start your shell and try to start mencoder, it looks where to 
find mencoder and remembers it for the rest of the session. So, 
probably, just restarting your shell solved the problem.
