If it's unmaintained, why do significant things change in SVN requiring
to use the latest version?

Or does this refer to the encoding section, where decoding (mostly
being the first step in an encoding process) is indeed maintained and
happens to fix problems as the one mentioned?

mencoder is used in many tool chains, it's so unfortunate that it
either can't be used properly or needs to be combined with other tools
via remuxing in order to be able to utilize the neat features it has
(ahead of ffmpeg).
