People have already given the command line to do this with mencoder
without transcoding:

| mencoder -ovc copy -oac copy -o your_output.avi your_mkv_file.mkv
`----
Whether the resultant avi file will play in your player depends on
whether it support the original codecs used.

Unless mpeg2 (the codec used in DVDs) is the resultant codec you
want. You will need to trancode again, thus loose quality.
