umm I'm not sure how it's done with mkvmerge, but I use MP4Box from gpac to 
dump the audio and video to raw format

MP4Box -aviraw video file.avi
MP4Box -aviraw audio file.avi
mv *.raw audio.aac

then use mkvmerge to import the video and AAC audio
