It seems you're talking only about muxers.  I'm not.  

Even with mencoder, I've seen inconsistent desync using the lavf
demuxers (while the native demuxers work fine).  Frustrating because
lavf is mostly superior to libmpdemux.

Sync issues may possibly be made worse by the lack of options in ffmpeg
to specify how much to follow/ignore PTS/DTS ala -mc and others
available to Mencoder.
