Thanks for the reply.  I just got done re-encoding without the -noskip
flag.  It definitely helped, thanks again Loren, but now I need to
adjust the audio by -200ms at the beginning and -500ms at the end.

I thought I had to use the rawvideo flag because mkvmerge wouldn't mux
x264 inside an avi?  I'll give this a try too and see how it goes.
