Well, if avidemux doesn't work for you (you really should use it if it
does, however I'm not sure that "smart copy" works with h264).

mplayer's and mencoder's sync are somewhat different, there is nothing
you can do about it. However, usually there is workaround.

Have you tried using -mc 0 (usually solves mosts mencoder problems)?
-mc 0.1? -noskip?  -mc 0 -noskip?

-hr-edl-seek is a whole different feature, you can cut at p-frame with
it, but it is meaningless unless you are re-encoding.
