You didn't show what options you used... Did you use keyint=1 with MPEG2/4 as I did, to make it comparable to MJPEG?

Yes, that's been my experience with mjpeg as well.
Plus, if you are going to re-encode to MPEG2/4 later, it's better to stick with a codec in the same family.
