I just realized that I was doing similar captures on mandrake 9.1 and mencoder 
0.x on the same hardware and this problem never occurred. 

Does this support your theory? Just asking, because it would be nice to know 
it before I buy a new soundcard. :-)

Meanwhile - trying lower fps...
