Yes it is possible but you will have to code it yourself:
0) Open video / set codecs
1) Read / decode frame
2) Modify picture data to insert your logo into the right frames
3) Encode the newly modified frame and mux the resulting packet to the desired format (H264, WebM or whatever) 

I think there is much simpler tool to do this...

Could you precise your needs ?
