Using the last version from http://ffmpeg.org/download.html  it works fine.

The version now is: 
> ffmpeg version 0.10.2-4:0.10.2-0ubuntu0jon1

@Claudio I was talking about stream MD5 not a file MD5 calculated afterward. Have a look to flac documentation.
