I believe this is not currently possible.

To expand a little, support for unknown channel layouts is partial and comes
on top of code from the fork that requires known channel layouts. A lot of
filters do not have it.

I have no good workaround for you, the best I can suggest is to use an
intermediary format that does not store the channel layout. NUT seems to be
in that case for now.
