sounds like maybe your your input source is also capturing the system output? this could cause an echo or feedback which can echo until you mute or stop one of them. the echo can also take a while to 'fade away' as well..

any chance to hear a sample of the 'distorted' audio file?... i run into this type of thing fairly often...
