Well, I had to do this years back and ended up using a Perl script:
http://search.cpan.org/~cdolan/FLV-Info/bin/swf2flv

As I recall it, the SWF actually contains a FLV file - so transcoding is
not needed, but you need to
extract the FLV file - which is exactly what the Perl script does.
Back then FFmpeg couldn't extract the FLV file, but this might have changed?
