I would personally use libx264 if I wanted FLV output.

The length of the video is not displayed properly in what? You didn't
answer this last time, so I'll assume you are refering to a flash
player such as JW Player, flowplayer, etc.

Try using flvtool++, flvmeta, flvtool2, or an equivalent tool on your
FFmpeg output:

flvtool++ input.flv output.flv
