Strange. Do you have another configuration? I configured ffmpeg via:
$ ./configure --disable-static --enable-shared --disable-debug --enable-debug --disable-optimizations --disable-stripping
I call FATE via:
$ make fate
OS: Ubuntu 14.04
Last tested with ffmpeg commit: debf4d6e67dfb29f3d71683add429c588828f8e8
No problems here. Do I do anything wrong?
