If you can cope with the delay I'd recommend waiting until git's submodule 
support has matured a little before you actually merge the two.  The upcoming 
(1.5.2) release will have low level support for it, but no nice interface 
(however, if you don't mind doing checkouts manually in the subproject, I 
find it perfectly usable for my git-svn-powered ffmpeg repository).

Until then, it's not too hard to simply make a libswscale repository and keep 
it as a subdirectory under your ffmpeg repository.  It's not tracked of 
course, but it's not horrendous to use.
