Usually because who wrote them doesn't have 1/2 clue about how to use
them properly...

In the perfect world everybody provides its little .m4 script if
requires some exotic check and the others would just offer a pkg-config
file that is easy to check using the pkg-config provided generic .m4

In this already perfect world the autostuff won't change too much interface.

Obviously that isn't the case, you have lots of bad hacks, programs
using different version of autostuff at the same time and lot of people
simply adding bad hacks over bad hacks just to get the work done...

That said autotools are far from be the worst senseless thing I happened
to touch (hi scons) or the one with more kool-aid builtin (hi CMake).

As usual things improve and you won't get hurt in checking if the mess
is cleared from time to time.
