I also found that annoying, until I noticed that ffmpeg keeps track of
your last (successfully built&installed) configure:

$ ffmpeg -version 2>&1 | grep configuration
  configuration:  --enable-mp3lame --enable-a52 --disable-static
--enable-shared --enable-pthreads --enable-swscaler --enable-avisynth
--enable-gpl --extra-cflags=-march=pentium4
