Yes, I managed to compile FFMpeg under Cygwin, and 
http://article.gmane.org/gmane.comp.video.ffmpeg.devel/24213 hopefully says 
how to.

Notice two potentially important points:

a) that I am not using shared libraries,
b) and that the last CVS snapshot I compiled is 20050806, it might be that 
more recent snapshots broke things.
